Lots of cars had them added by owners over the years. I worked at a Mopar wrecking yard in the 1980s and we'd always have people come in saying their driver side one was missing or that they wanted to add them. Since you already have holes and the car is painted, just put one on there but be ready to have Mopar people think you're a Chevy guy. Just kidding, sort of.

Being 3rd owner of my 64 K, it had dual pentastar on both driver and passenger fenders.

I found the factory drilled holes on the drivers side.

The car is freshly painted. No way I can plug those holes and record the fender.

Has anyone ever come across this situation. 

Should I install the star to cover these holes?

Could it be a mistake from assembly line?
