Hang on Alternators are not polarized. 
Remove the wire from ungrounded brush from the alternator. Connect a voltmeter to the battery and momentarily run a jumper from the large alternator terminal to the ungrounded brush terminal on the alternator . It should immediately start charging and within a minute voltage in the battery should start to rise. 
These are very simple reliable sstems and very easy do service and diagnos. 
I would guess you new alt has gone south. Probably the spring in the brush holder messed up but test it fiorst. 
If the alternator tests good in the above test (which effetively bypasses the regulator) then replace the regulator. Also make sure the wiring to the alternator is ok  and not rubbed through where it sits in the clips along the valve cover . 
Do the above test first and let me know if you wish and I will help you through this step by step. There is no mystery to these systems . they are as straight forward as they could possibly be. In fact, the fact they they are so straight forward is the biggest problem because we keep telling ourselves it cant be that simple but it is.
