You could try a " clay bar" on it.

It must be very very small rust. If you look at it, it looks like if you took a sewing pin and made little raised pouts from the other side. It feels like it'd be dirt under the paint. It's only in two small areas on the car and you really have to be looking for them or be running your hand on every in of the car. It bothers me because I know it's there but no one else does and it's never been noticed. The car has never touched water since I've owned it but the last owner had it outside every now and then for 5 months. But I would think it'd come up then than now. I dust it and keep it waxed...
