Bob....Have you also tried putting the vehicle from Forward to Reverse and back while cold and determined if you have the same or similar "clunk"? If so, then it is possible that the U-joint(s) could be worn, and as the vehicle warms up the grease thins and the "stiction" reduces, eliminating for the time being the sound.
