I know that the 318 poly v8 changed crank flanges and bell housing dowl pin locations after 1962, is the same true for big blocks (RB)?

After 1961, not 62. Yes, big blocks too.

Thanks Sid! To be clear, was it just the crank flange that changed for the big blocks, or did the dowel pin locations change as well?

The crank flange is the only change on the 62 and newer big blocks. The later bells will bolt to the early blocks.
