It's what a muffler does that a resonator does not. Mufflers usually have some sort of insulation that absorbs sound.

A resonator is an auxiliary muffler whose internal shape bounces the sound waves around to help them cancel each other out. It is usually smaller than the main mufflers but does little to absorb sound waves. It therefore modifies the exhaust sound, almost always reducing it slightly but sometimes "tuning it" to a more pleasing note, but does not tend to restrict exhaust flow. Sometimes the compartments inside a muffler that bounce the sound waves around to help them cancel each other out are also called resonators.
