The rust is under the vinyl top?  What trim areas is it at?  The top can be peeled, fixed and replaced.  If your car has the door guards and there is rust under there, then I'd suggest ensuring that whoever fixes it removes the door guards carefully, completes the repair and the original guards back on (that was an extra cost option and may be hard to find new ones, especially in the right color).  On my '77 NYB, when I washed it, especially as it aged, water would flow between the top of the door panel through the guard to the lower panel in certain areas.  Just age and separation, I suppose.
