Another trick I've learned and used over the years is if your cover has grommets on each side for a tie down cable or rope those are enforced (on Covercraft covers) with extra padding.  I make my marks on the back or inside so you don't see them when the cover is installed on the car.
 
Take a felt pen and mark (P) passenger side (D) drivers side with an arrow pointing towards the front of the car.  This way no matter how you fold the cover once you see these markings you will know the correct way to unfold the cover to have it fit the car properly.
 
Another trick I do is if you have an older car with a pronounced hood orninament (I have a '53 Imperial with a big bird with very sharp wing tips) take a plastic water bottle, cut two slices in it where (in my case the wings are) place the bottle over the sharp wings and then install the cover.  You won't have to worry about the sharp area cutting a hole.

If you always remove the cover the same way, you will know which end is the front when you put it back on. I always fold it lengthwise toward the center, then roll it up from rear to front. To install, place it on the hood, and unroll toward the rear.
